We are newbies to caravan life but loving it! Planning a trip from Bendigo to Lakes Entrance in early December with our daughter who will also be towing. We would prefer to avoid Melbourne and are intending to use the Calder to the Ring Road at Keilor. From there, turn at the Greensborough hwy and make our way down to Eastern Freeway. What is the best option here?

The way you say is not too bad HOWEVER the is about 4km along Rosanna Road Heidelberg that is not the best for towing caravans IMO. It is narrow with two lanes both ways but heavy trucks hogging the outside lane both ways that you would have to be in due to slope in road and power poles being right on road edge. I would avoid that way if it was me and I do. With the aluminium teepee hooked up but tug only is fine.
Personally, I would just stick to the freeways and go with the flow. Try and plan your trip through Melbourne between 10am and 2pm. Just my thoughts as a regular user. Yes there are tolls but hey, much easier.
If you have the time and completely stress free, you could always head down to Geelong, Queenscliff and hop on the ferry across to Sorrento then over to Lakes that way, real easy peasy and an adventure in itself.

Mate, I live in Bairnsdale. Dougwe is right. Stick to the freeways. And fill up with fuel in Bairnsdale at Apco or United. It is usually the cheapest in Victoria and does not suffer daily changes.
